Darkrai helped save the town in the movie. Darkrai tried to destroy everything in the game.
The movie isn't made by the makers of Pokémon. The games are made by the makers of Pokémon. And if you refuse that logic, in PMD2 (the only game where Pokémon are given major parts in the storyline) Darkrai lost his memory after you fight him. Perhaps once he lost his memory, he attempted to rescue the town.
