To purify Shadow Lugia, you need to use the Purification Machine and make sure the "rythem" is at max. If you do it right, it should instantly purify the Shadow Lugia.

I froze S. Lugia and caught him on my second turn with an Ultra Ball... now he's a good member of my FireRed team and makes and awsome battle partner with Latias. n_n

*I refer to how Ice is super effective on the Legendary birds (except Articuno), Celebi, Lugia, and Groudon, as well as just about every Dragon-type.)
